I wouldn't presume to claim whether Brain Gym works, or, if it does, why. We introduced some exercises into our primary school, following training as part of an INSET course on Accelerated Learning, a couple of years ago. What is done depends on the enthusiasm of the classteacher and the age of the children. In my experience, the children are more alert and focused, but that could be because they've just done something they enjoyed that involved actions that aren't normally part of a lesson; or because moving about has helped to circulate oxygen throughout the body and they're more awake! Whatever the reason, I find that what I do does help, especially before a Maths lesson; if the children think they have finally got proof that I'm barking mad, so much the better!
