It says on the clicker website that Clicker 5 can play every file format
that Clicker 4 can, plus you can use PNG and EMF graphics, MP3 audio and
  MPEG video.
I know that Clicker 4 and 5 will play animated gifs, but I can't find
(or remember) exactly what Clicker 4 will play.
so that's not much help

It is possible to convert flash to animated gifs or to mpeg video.
I've never personally had much luck doing it (but I've always tried to
do it free)

SWF-AVI-GIF Converter
http://www.shareup.com/SWF-AVI-GIF_Converter-download-47923.html
says it will convert SWF flash files and AVI video or to animated GIF
picture file; it will also convert SWF files to AVI.

I haven't tried it

http://www.flash-video-mx.com/
Converts flash format to video, it does work
(I have seen it)
It costs about £50

It does sort of negate the advantages of flash animation (small file size).

Charlie has already pointed out that Clicker will play html files in
windows so it might be able to handle flash.

A sure fire way of finding out would be to ask Clicker.
